When Yugi opens a package from Duel Monsters creator, Maximillion J. Pegasus, Yugi is forced to face him in the mysterious Shadow Realm, where all the monsters and magic are real. Pegasus claims Yugi's Grandpa's soul. Yugi must travel to the Duelist Kingdom and win Pegasus' tournament if he is ever to see his Grandpa again.

Yugi, Tristan, Joey, and Tea are hungry and realize that they haven't brought any food. Joey, however, follows his nose to some fish someone has left over a fire. Joey and Tristan eagerly dig in but are soon surprised by an unknown man who climbs out of the sea. Yugi soon realizes that the man is the fisherman duelist Mako Tsunami and the master of the Sea Deck. After Mako learns who Yugi is he invites Yugi, and all his friends, to eat the fish. Happily everyone fills their bellies but Mako has nefarious plans. Everyone finishes eating and bids Mako a farewell but before they can get away Mako demands that Yugi duel him. It turns out that the fish was just a trap to lure in unsuspecting duelists so that Mako's sea deck will have an advantage. Yugi changes into Yami Yugi but he must to adapt to the new settings if he wants to win this Battle. Mako makes his opening move what what ever monster he played is hidden under the sea. Yami Yugi summons his Horned Imp hoping to fend off Mako's unseen monster. Yami Yugi's imp is crushed. Hoping to use an electrical attack to fry all of Mako's monsters Yami Yugi Summons the Farrel Imp and soups him up with the Horn of the Unicorn. Mako sees his attack coming though and counters with his Giant Jellyfish which absorbs all electrical attacks Mako then proceeds to crush another of Yami Yugi's imps. Yami Yugi summons Silver fang and doubles his attack power using his full moon card. Mako summons Karioshine to defeat Silver Fang and leave only a small patch of land for Yami Yugi's monsters to stand on. Yami Yugi uses his Giant Stone Soldier to destroy the moon he played earlier causing the sea to recede and leaving Mako's monsters all dried up. Using His Cures of the Dragon card combined with his Burning Land card Yami Yugi wipes out Mako's life point and wins the duel. Mako may be down but he's not out yet, Mako's still got one chip left and plans to start over again.

A masked boy escapes from Pegasus' north tower into the forest to find Yugi. Yugi and his friends run into a kid who had is star chips and duel deck stolen by the same masked boy. Determined to return the stolen property they head back to the seen of the crime and run into the masked boy. Instead of taking back the deck and star chips Yugi decides to give him what he wants and duel him. Yugi transforms into Yami Yugi and wager all five of his star ships to start the dule, already guessing who the masked boy is. We learn that the masked boy is in fact Mokuba, Seto Kiba's little brother, and he's here to take revenge. Mokuba opens with the man Eating Plant which is quickly dispatched by Yami Yugi's Winged Dragon Guardian of the Fortress(WDGF). Yami Yugi the guess Mokuba's identity who reveal to Yami Yugi that Pegasus, along with the board of directors, is trying to take over Kiba Corp. In order to the deal to go through though Pegasus must defeat Yugi in a duel. Blaming Yugi for current evens Mokuba angrily summons Crocodilist which is also defeated by WDGF. Mokuba's plan to defeat Yugi so Pegasus won't have the chance is revealed. Realizing he can't win Mokuba steals Yugi's star chips. Yugi, however, convinces Mokuba to trust him to defeat Pegasus and return the stole star chips but there are only three minuets left until the boat leaves. Pegasus' goons find Kaiba brooding over his duel with Yugi. Kaiba escapes but has his deck, and his blue eyes, stolen. Yugi and his friends arrive too late to return the stolen deck and chips. In a unfortunate turn of events both the boy's and Yugi's star chips are lost and Mokuba is recaptured. In order to save Mokuba Yami Yugi challenges the guard who grabbed Mokuba to a duel.

To save Mokuba Yami Yugi must duel Kaiba's "ghost". Yami Yugi bets his last three star chips on the match. Kaiba opens with the Hitotsu-Me Giant Yami Yugi uses his Dark Magician to destroy the Hitotsu-Me Giant. Meanwhile the real Seto Kaiba breaks into one of his secret labs to gather information. Kaiba hacks into Pegasus' computer mainframe to find Yugi to make sure he doesn't lose. Meanwhile the "ghost" Kaiba plays a Blue Eyes White Dragon much to everyones surprise but holds off attacking. Kaiba plays a face down card to finish his turn. Yami Yugi summons his Curse of Dragon and places all his cards in defense mode. Kaiba's face down card turns out to be Defense Paralysis. Kaiba then destroys Yami Yugi's Curse of Dragon. Yami Yugi uses Magical Hats to hide his magician. Kaiba fires off a shot from his Blue Eyes White Dragon but no one knows if it will hit the right hat.

Yami Bakura lures Yami Yugi into a Shadow Game, where the gang (including Yugi himself) have had their souls sealed into their favourite cards. When a "soul card" is put into play, the person whose soul was sealed within it emerges from the card, dressed in the outfit worn by that Monster. The only way Yugi and the others can be freed is if Yami Yugi defeats Yami Bakura.

Yugi plays a Kuriboh/Multiply combo to protect his Life Points and uses his Living Arrow and Polymerization cards to fuse his Mammoth Graveyard to Kaiba's Blue Eyes Ultimate Dragon. For reasons explained in the episode, this causes the Ultimate Dragon to decay and lose Attack points until it is weak enough for Yugi to attack. But Kaiba, realising he can't afford to lose, deliberately puts himself in danger, leaving Yugi with a heartbreaking dilemma in a duel which will literally end in tears.

After losing half his star chips to Kaiba, (and, with them, the chance to save his grandfather) Yugi is in a state of depression, made worse by the fact that he now fears his "other self" so much that he can't bring himself to duel again. In a bid to help him, Téa volunteers to duel Mai, who has more than enough star chips to qualify for the finals, but, as the duel gets under way, Téa's inexperience at competitive level starts to show. She wants her faith in the bonds of friendship help her find a way to overcome Mai's Harpie Lady, and Yugi tries to regain his confidence and start dueling again.

Once they go to bed, Tristan, Téa, and Bakura set out to find how Pegasus "cheated" in his match against Kaiba. They are trapped by Pegasus in an underground chamber and he is about to claim their souls when Yami Bakura saves them by blasting Pegasus, but attempts to make it seem like a dream to cover his identity. Meanwhile, Yugi is trying to find his Grandpa in the darkness. They all wake up and claim it a bad dream.

But, then, Mai multiplies her Harpie Lady and revives Harpie's Pet Dragon, which gets a power boost for every Harpie Lady in play. Now, Yugi has only one chance of winning - he must draw the Black Luster Ritual card and use it to call forth the Black Luster Soldier. (This is the first episode the two Yugis communicate within the same body.)

Yugi defeats the Black Skull Dragon (which Joey summoned in the previous episode by fusing his Red-Eyes Black Dragon and Yugi's Summoned Skull) using a combination of the Dark Magician, Magical Hats, Spellbinding Circle and Book of Secret Arts. Joey responds with his Baby Dragon/Time Wizard combo, but, even though the Time Wizard's magic does age the Dark Magician, it soon emerges that the Dark Sage (as he is now) has acquired some new powers.

Pegasus moves the duel into the Shadow Realm turning the duel into a Shadow Game and separating Yugi from his friends. Pagasus summons Relinquished a fearsome monsters that uses its enemies as shields. Yugi crumples in exhaustion under the crippling strain of maintaining his monsters in the Shadow Game. His friends yell desperate encouragement, but their voices cannot penetrate the sphere of darkness. Only Yami Yugi can duel now but he is at the mercy of Pegasus Millennium Eye. Yugi's chance at victory is slipping away and his very soul is in danger of being shredder across the Shadow Realm. Meanwhile: Yami Bakura is after Mokuba's body to that his evil spirit can possess it. Tristan, however, take the Millennium Ring containing the evil spirit away from Bakura and throws it away.

Pegasus' Relinquished has captured Yugi's Dark Magician and his time bomb monster is ready to blow it to bits taking out whats left of Yugi's life points with it. Joey, Tristan, and Tea pull together to help Yugi and protect Yami Yugi from Pegasus' mind-reading. Yami Yugi saves his Dark Magician the waiting time bomb. Using a Mind Control card Yami Yugi captures Relinquished. Then with the last card Yugi played he performs a Dark Magic Ritual sacrificing the Dark Magician as well as Pegasus' time bomb creating the Magician of Black Chaos. But Pegasus counters buy fusing Relinquished with Thousand Eyes Idle creating Thousand Eyes Restrict. The Thousand Eyes Restrict parallelizes the Magician of Black Chaos but Yami Yugi counters with Kuriboh combined with his Multiply card forcing the Thousand Eyes Restrict to attempt to copy them all. The Kuribohs explode on contact blinding the Restrict and freeing the Magician of Black Chaos to attack, destroying the Thousand Eyes Restrict and ending the duel.Pegasus slips away before releasing the spirits he stole. Despite Tristan's efforts Yami Bakura returns and plots to take Pegasus' Millennium item from him.

Yami Bakura challenges Pegasus to a shadow game and wins taking the Millennium Eye for himself. Tea reads Pegasus' diary and the gang learn how Pegasus got his Millennium Eye. A strange Egyptian shows up looking for the person that stole Pegasus' Millennium Eye. Seeing that Yugi has a Millennium item as well he thinks that he might be responsible. The Egyptian uses his Millennium Key to enter Yugi's mind. There he finds two chambers. One of the chambers is completely innocent. The other however is much more mysterious. Yami Yugi confronts him and demands answers before allowing him passage through him mind. Once inside however the mysterious Egyptian find much more than he bargained for. Yami Yugi's mind is filled with doors and most are traps that the man must navigate. When the Egyptian finally falls victim to a trap Yugi comes to his rescue.The two journey deeper and are confronted by the Dark Magician. Yugi commands him to back down causing the Egyptian to realize the Yugi is "the Chosen One". The Egyptian departs leaving Yugi with his name, Shadi, as well as questions about the Millennium Items.

Rebecca mistakenly believes that Grandpa stole the Blue-Eyes White Dragon from her grandfather. Yugi must defend the Blue-Eyes White Dragon to teach her that it's not the power of the cards, but the heart that's in them that counts.She begin the duel with weak monsters, but reveal a hidden estrategy to overpower Yugi using their power to increase the ATK point of one monster. Yugi had the chance to win using the Spell Card Soul Release (which removes five cards from either Graveyard) to win the duel, however he forfeited the match for his friendship with Rebecca, as Yugi's grandfather did for Rebecca's grandfather.

Yugi wants to learn the complex new rules, much less form a strategy, before he is soundly defeated.
